Mimulus Physical Mapping
High information content fingerprinting HICF) technique, based on capillary electrophoresis and the SNaPshot labeling kit (Luo et al., 2003. Genomics, 82(3): 378-389), is used to construct physical maps for both M. guttatus and M. lewisii. Both BAC libraries of M. guttatus, each containing 36,864 BAC clones, have been fingerprinted (96.2% and 95.2% success rate, respectively). The M. lewisii library with 36,864 clones has also been fingerprinted (98% success rate). To integrate the genetic and physical maps, gene-based markers are being anchored to all three Mimulus BAC libraries using an overgo pooling strategy. From the initial assemblies, 5,000 clones for each species will be rearrayed into minimum tile libraries for advanced studies. Physical Mapping Status
The physical maps for both species are now online. A total of 56,624 (80%) clones from both M. guttatus BAC libraries were used for contig construction. Similarly, 33,163 (91%) clones were used for construction of the M. lewisii physical map.

Methods and Procedures
We have developed a semi-automated CUGI fingerprinting pipeline for data processing and analysis which incorporates the use of the following software applications: ABI Data Collection v2.0, ABI GeneMapper v4.0 (software packages for ABI DNA sequencers), GenoProfiler v2.0, and FPC v8.5.1.
